To be fair, a portion of the discrepancy is likely due to voters incorrectly filling out ballots (not filling in ovals dark enough and the like). No one has ever been allowed to publicly scrutinize the code used in the counting programs. So, there is no way to tell how much the programming attributes to the error in tallying which candidate received which votes.
